Keywords: protein-protein interactions, antimicrobial peptides, gene networks Abstract: In the current proposal, we are requesting resources for three different projects. 1. Insights into the mechanism of action of antimicrobial peptides from molecular dynamics simulations. This is a continuation of proposed work awarded with AAB resources in 2003. We describe the results of the work so far, and the new systems we will investigate. 2. Development of novel protein-protein docking prediction methods. This is a new project. 3. Design and simulations of artificial gene networks. This is a new project. Our goal is to use computational biology to provide insight in molecular recognition phenomena and develop design rules for novel gene transcription systems
